Canada maps sequence of flu virus in Alberta swine

TORONTO (Reuters) - Canadian scientists have mapped the full genetic sequence of the H1N1 virus that infected a herd of pigs in the western province of Alberta, and confirmed it matched the virus spreading in people around the world.

In a statement Friday evening, Canada's Food Inspection Agency said their sequencing would help scientists understand the virus better, including how it affects animals.

More than 8,400 human cases of the H1N1 virus have been confirmed since the virus appeared last month, and 66 people have died. The illness, which scientists initially called swine flu, appears to have started in Mexico.

There have been about 500 cases of H1N1 flu in Canada. The herd of pigs contracted the virus through what appeared to be an unusual case of person-to-animal transmission, and it is this strain that the Canadian scientists mapped.

"Researchers are now focusing on how the H1N1 flu virus affects swine," the agency said.

"Although more study is needed, early observations suggest that infected animals become sick and recover naturally, just as they would if exposed to influenza viruses commonly seen in swine herds at a global level."

The statement said Canada would share its research with other countries and international agencies to help with surveillance and detection.

"Ongoing CFIA research is examining whether or not other animals are susceptible to the virus. This information may be used to refine disease prevention and control measures," it said.

"Studies are also underway to assess the effectiveness of current vaccines, and to develop better and faster diagnostic methods."

The spread of the H1N1 virus has led the World Health Organization to declare a pandemic is imminent. On April 29 it raised its pandemic alert to 5 on a 6-level scale.

This is EXACTLY how the 1918 influenza behaved. The fact that this virus can be transmitted from humans to pigs so readily is "striking" according to a Recombinomics article.

It's bad news.

"efficient transmission from swine to human and vice verse, raises concerns that further adaptation to humans can lead to a fall pandemic similar to 1918. The species jump indicates the virus can adapt to a new host, and additional acquisitions over the summer continue to be a cause for concern."

I do not trust the Canadian pig-sequences with 43(!) mutations,
28(!) of which are non-synonymous


it seems that countries have too much national pride to submit
samples that others can do the sequencing.

Another commentary is in the works. Media reports suggest the worker tested negative, and the number of changes in the Alberta swine sequence suggests the swine virus was clearly a precursor to the virus in humans, but the infection of the swine was not due to recent human infections,

This is supportted further by a series of hoarded swine sequneces which were also just released.

These new swine sequences support frequent interactions between swine and humans, with swine flu acting as a reservoir for new seasonal flu polymorphisms, which are acquired via recombination.

undid just those mutations which the swine had collected
since ~2002

Not much cooperation
The Canadian swine sequence is a precursor (not due to infection by human). It has the same constellation of gene segments (human PB1 , avian PB2, and mixture of North America and Eurasian for the 6 swine genes) and sequence is quite real (the is no reason to suspect the data are false - spontaneous generation has falled from favor - swine H1N1 came from swine prior to entering the human flu gene pool).

(of course)

the 43 differences between the Alberta-pig and the calculated Mexflu-index
are also differences between the Alberta-pig and any other "matching" (well, ~96%)
virus including your 3 swine viruses above.
Maybe with 1 or 2 exceptions from the 43, not significant.

OTOH 6 of these 43 differences are also in CA/06 , 5 in CA/05 , very significant.

Yes, I read their UA and it's confusing.

I know we have registered users on this forum, so I assume they can address this issue.

All I want to know is if a registered user can post GISAID sequences on this forum or do they only become "public" after GISAID releases them to Genbank?

if some registered GISAID user were allowed to post GISAID sequences to other public places,
where _anyone_ can download them without registering, without
GISAID even knowing it

then that would make the whole GISAID concept, the whole GISAID registration
pretty meaningless. They can't have meant to allow it.

(notwithstanding possible ambiguities in the wording of their terms and conditions)

Then how can it be a public database it it's restricted to members only and everything is to be shared only among other members?

Is there information in GISAID other than sequences, like studies, for instance?

it's "public" after some delay ? (typically (but not always) 6 months , but can be earlier ?)
