A/Shanghai/71T/2009 acquired E627K

Re: A/Shanghai/71T/2009 acquired E627K

Well, I wasn't sure but when it mentioned "newly discovered", I thought it might be. The sequence has been around long enough that someone over there would have likely noticed the mutation.
The media stories were on HA changes described in Japan and Brazil.

Re: A/Shanghai/71T/2009 acquired E627K

a google new seach of various combinations of: "swine flu, PB2, 627, 2009, H1N1" produced only one hit - for a general article describing the various genetic possibilities.

If the flu gains infectivity and virulence, as we expect, MSM can't miss that story. Spreading the "it's like seasonal" and "death due to underlying conditions" explanations will unravel quickly as this virus mutates.

.

Thanks. I had seen the media stories about Brazil but apparently missed those about Japan.

Could you please respond to gs's question:

so, where did you get that ? It's not in the genbank record, nor can it be found
with google. Will you tell us ??? (or someone else, who did look)
Your post appeared to be in response to his comments about GenBank, so I searched for about half an hour to find the isolate properties, etc. I couldn't find them, either. I would would really like to see those properties for the 2 InDRE cases.

Re: A/Shanghai/71T/2009 acquired E627K

we have both E627K and D701N in 71T

http://www.nature.com/nm/journal/v12/n10/full/nm1477.html

We show now that adaptive mutations D701N in PB2 and N319K in NP enhance binding of these proteins to importin α1 in mammalian cells.
http://www.flutrackers.com/forum/showthread.php?t=59143&highlight=D701N

The mutations D701N and S714R in PB2 contribute to virulence by enhancing polymerase activity [15]. All Swedish isolates had D and S at position 701 and 714, respectively.

http://www.flutrackers.com/forum/showthread.php?t=82263&highlight=D701N

http://www.pnas.org/content/102/51/18590.long

PB2 701N and 714R each increase activity up to 300% (Fig. 2B, columns d and e); stepwise combination of 701N and 714R in PB2 and 319K in NP leads to further rises (Fig. 2B, columns g, h, i, and l). However, PB2 333I suppresses polymerase activity in any combination with 701N and 714R in PB2, or NP 319K (Fig. 2B, columns c, f, j, k, m, and n). Taken together, mutations in SC35M PB2 (701N and 714R) and NP (319K) considerably enhance polymerase activity in mammalian cells in an additive manner. In contrast, PB2 333I is a down-regulating mutation.

http://www.flutrackers.com/forum/showthread.php?t=107668&highlight=D701N

However, European avian-like swine strains do possess a D701N change from the avian consensus that may also play a role in mammalian adaptation (16), but they lack the K702R change associated with human PB2 genes and early classical swine H1N1 strains (60). Classical swine viruses after the mid-1970s reverted to the avian lysine at 702 but continued to possess the E627K change. The D701N change was observed as one of six changes after mouse adaptation of an avian H7N7 virus (16). None of the other five changes is observed in human, classical swine, or European avian-like swine lineages, and they may be specific to this mouse adaptation experiment. The D701N mutation has also been observed in a small minority of human H5N1 isolates but has been linked to increased pathogenicity in an experimental mouse H5N1 infection model (26). Recently, the structure of the C-terminal end of PB2 was resolved, and structural analysis suggests that this region of PB2 contains a nuclear localization signal and complexes with the importin 5 (57). The structure suggests that the changes observed at residues 701 and 702 may be important in the interaction with importin 5, suggesting a biological explanation for changes at these sites associated with host switch events.

not the 714 mutation, nor the NP-mutation

The age, gender, and genetic changes of interest are on the associated characterization sheet at GISAID.

Ah, so you were just messing with him when you told him "Only to those who don't look.", knowing full well he's not registered there.

Since I thought you were serious and spent time searching, would you look in GISAID and tell me what the Clinical Patient Status is for the 2 InDRE cases?

GS (and anyone else reading this board) can register and look at any time. I have no idea what his current status is or isn't.
Most who want info, simply go and get it. Can you pick up a gallon of milk on the way home???

Re: A/Shanghai/71T/2009 acquired E627K

we talked about it earlier.
Once I register, I can't post their sequences here, right ?
I do refuse this sort of "sequence-hoarding" by GISAID and thus can't sign their registration agreement.
We had a long discussion about this earlier at another board
which F1 lets me not link to.

If their sequences and additional data are "public", as you claim,
then why can't they be copied here ?

What's worse wrt. withholding sequences, GISAID or the
HongKong lab ? Really. Let's make a list of scientists who submit to GISAID
rather than to genbank and PUBLISH it !

I have no scientific credentials, so I assumed they wouldn't accept my registration; but I'll give it a try.

Since I spent my time on a wild goose chase you posted, I just thought maybe you would look those 2 up.

That's ok if you don't want to. Maybe someone else who is a member can share that information with me.

Re: A/Shanghai/71T/2009 acquired E627K

mixin, it can't be, that there is additional info
on the old Mexican sequences at GISAID while we had been
searching for it all the time ??!?
Mexico/4115

others would have told us.

It's essential. It may tell us how this _pandemic_ emerged,
why there are these preservations, whether it maybe spreads
(or did in Mex.) by fomites or pork or drinking water.

Shall we wait 6 months or longer until a paper is published,
while the pandemic unfolds, acquires E627K,D701N...

In the pig influenza virus of the new model which is separated in China & Shanghai, those where the gene which is related to the multiplication of the virus has mutated in human type were found.

So far, critical example was the recognition that it is not that much many, but is, gradually the virus keeps becoming wise consist of.

Re: A/Shanghai/71T/2009 acquired E627K

Question:

The H1N1v currently spreads easily human-to-human. What are the genetic determinants that explain such behaviour?

2nd Question:

E627K in the PB2 is considered a genetic determinant of virulence (enhanced tissues tropism, improved growth in upper respiratory tract): if the H1N1v already is able to replicate well in pharynx (with a WHO R0 of around 2.3-3), how this novel mutation will impact in overall viral transmission?

3rd Question:

How many cases of H1N1v in China and Japan could be attributed to these variant with E627K?

And why do Japanese cases of H1N1 appear to be milder than elsewhere?

I believe that what the Chinese are saying (translation) may be that when the researchers posted the sequence to the public database on the internet (GISAID), they noted the E627K mutation.

I doubt very seriously that you will find any other news posting regarding this change to the virus.

Re: A/Shanghai/71T/2009 acquired E627K

1) ?
2) not so well, when compared with other pandemics... it could other forms of spread,
other organs maybe or higher loads. It may just infect more/other sorts of cells.
Many different types of cells in the airway
3) 1 (AFAWK)
4) Tamiflu ? milder strain maybe. weather,genetics,...
