Brazil finds new strain of H1N1 virus - NOT

Re: Brazil finds new strain of H1N1 virus

Re: Brazil finds new strain of H1N1 virus

The Chilian with the 220 change, is a 6YO male from metropolitan Santiago.

ACR38876 is a 24 YO male - same location, and 2060 has no personal data, but location is: Colombia: Zipaquira, Cundinamarca

Yes, Dutchy, I discovered the two other threads on this, after I commented here. Thanks.

Re: Brazil finds new strain of H1N1 virus

Its is amazing: the news is circulating in almost every language you can imagine.

"A mutation" apparently is attracking attention.

Only from China I saw a comment, something like ,"we don't expect the virus to mutate at this point, people don't have immunity yet, may be in a later stage".

Sounds interesting. I knew something was fishy when I looked at the protein sequence saw some troubling markers...see below.

Don't jump all over me, but is it possible these guys are talking about something else here with the mutation or are they really so stupid that they didn't bother to do a 1 second check in Blast to see if it matched anything?

All media reports I have seen that give the isolate give
Sao Paulo/1454/2009.

Re: Brazil finds new strain of H1N1 virus - NOT

All media reports I have seen that give the isolate give
Sao Paulo/1454/2009.

Right, but is there parts of it they didn't release maybe, or are they talking about the matrix and how it relates to HA. Something beyond the obvious that they posted at NCBI?

Re: Brazil finds new strain of H1N1 virus - NOT

Is it maybe because the matrix shows a 99% match or 1790 vs 1814 with A/Mexico/4482/2009 while the HA shows a 100% match...

GQ149669.1 A/Mexico/4482/2009(H1N1)) segment 7 matrix protein 2 (M2) and matrix protein 1 (M1) genes, partial cds 1790 1790 98%

Does the matrix have to do with the overall shape of the HA proteins on the outer virus and how they bind, or do they bind individually and the maxtrix does not factor into the equation. Square, oval, triangle, any shape same virus?

Re: Brazil finds new strain of H1N1 virus - NOT

New Details... (http://uk.news.yahoo.com/18/20090616/thl-brazil-finds-new-strain-of-h1n1-viru-5effa79.html)

The variant has been called A/Sao Paulo/1454/H1N1 by the Adolfo Lutz Bacteriological Institute, which compared it with samples of the A(H1N1) swine flu from California.

The genetic sequence of the new sub-type of the H1N1 virus was isolated by a virology team lead by one of its researchers, Terezinha Maria de Paiva, the institute said in a statement.

The mutation comprised of alterations in the Hemagglutinin protein which allows the virus to infect new hosts, it said.

I guess for reasons yet unclear they are working off something other than the 100% blast matches noted earlier....

The lead researcher appears to be... Terezinha Maria de Paiva from Adolfo Lutz Bacteriological Institute. I hope this wasn't a joke as suggested earlier in this thread or this persons career is going to be in trouble.

Re: Brazil finds new strain of H1N1 virus - NOT

More understandable is the message for general people: Brazil has its own selected vaccine strain ready for tests and trials and then for production.

Brazil has a pharma industry well developed and in expansion toward less developed world.

The message is intended for Big Companies in the wealthy nations...

Seriously folks, someone at FT that has better language skills than I needs to get on the horn to these people and get this straightened out one way or the other. They are causing a lot of consternation.

Re: Brazil finds new strain of H1N1 virus - NOT

I found additional details which should shed some light on how they got their results....

The new strain came from a sample isolated from a 26-year old S?o Paulo man who started to have symptoms of flu shortly after returning from Mexico. He was hospitalized on 24 April and has since made a full recovery. While in hospital the patient gave a sample for analysis.

A team at the Instituto Adolfo Lutz in S?o Paulo, led by virologist Dr Terezinha Maria de Paiva, isolated the new strain, A/S?o Paulo/1454/H1N1, from this sample at the end of April.

Using electron microscopes, another team at Instituto Adolfo Lutz, led by Cec?lia Luiza Sim?es, looked at nucleotide sequences in the new strain.

They looked in particular at segments number 4 and 7. Segment 4 codes for the protein Hemagglutinin (HA) which is responsible for virus infectivity and triggers the production of antibodies in the human immune system. Segment 7 codes for the matrix proteins (MP) M1 and M2, which help the virus to develop and maintain its structure.

When they compared segment 4 and segment 7 of the new A/S?o Paulo/1454/H1N1 strain against the novel swine flu reference strain A/Calif?rnia/04/H1N1 they found that segment 7 appeared to be "completely conserved" while segment 4 showed a number of discrete alterations in nucleotide and amino acid sequences.

The complete nucleotide sequences for these HA and MP segments have been published in GenBank, the American open access gene sequence database, under access numbers GQ247724 (for the HA gene) and GQ250156 (for the MP).

Re: Brazil finds new strain of H1N1 virus - NOT

The mp gene blast results give low match results for the following...

FJ966085.1 Influenza A virus (A/California/04/2009(H1N1))
CY040622.1 Influenza A virus (A/New York/3221/2009(H1N1))
GQ166218.2 Influenza A virus (A/Bayern/63/2009(H1N1))
GQ150337.1 Influenza A virus (A/Auckland/4/2009(H1N1))
GQ149669.1 Influenza A virus (A/Mexico/4482/2009(H1N1))

I had mentioned A/Mexico/4482/2009 earlier, I guess they were looking at A/California/04/2009 back in late April.

Interesting that this is all the way from back then, that is early on for Brazil! Says the guy was Hospitalized on April 24th.

OK, so these "scientists" did not make a comparison to A/California/05, an earlier collected isolate whose HA looks a lot like A/Sao Paulo. Wow.

By my callculations, Sao Paulo is virtually identical to over 60% of the Swine Flu viruses that have been circulating across the globe since April. Someone needs to reset these folks alarm clock. They have slept through almost two months of this developing pandemic.
