H7N9 menacing, now came another equally terrible H3N2 influenza. What is the likelihood that some of these tests that come up with a different strain of HxNx are really H7N9?

I think that PCR tests are quite specific. If the probes cannot match the genetic material in the samples they should return an Influenza A untypeable result.

The tests are designed to identify H1N1pdm09, H3N2, H5N1 or eurasian H7, H9N2.

Other A strains may be detected through M segment but negative for HA & NA.

Possible coinfection with other strains if suspected should be further investigated through different methods.

Luckily (sic) the trivalent vaccines for use in the 2013 influenza season (southern hemisphere winter) contains an A/Victoria/361/2011 (H3N2)-like virus. See here.
