                nCoV-2019 Spike Protein Receptor Binding Domain Shares High Amino Acid Identity With a Coronavirus Recovered from a Pangolin Viral Metagenomic Dataset

                An outbreak of respiratory illness caused by a novel coronavirus (nCoV-2019, NC_045512.2 52) first identified in Wuhan China has resulted in over seven thousand confirmed cases.

                So far, the nCoV-2019 has been reported to share 96% sequence identity to the RaTG13 genome (EPI_ISL_402131). However, the S1 Receptor Binding Domain (RBD) of the nCoV-2019 genome was noticeably divergent between the two at amino acid residues 350 to 550 – Figure 1A.

                We aimed to identity coronaviruses related to nCoV-2019 in viral metagenomics datasets available in the public domain. In a recently published dataset describing viral diversity in Malayan pangolins (PRJNA573298 134) we used VirMAP 48 to reconstruct a coronavirus genome (approximately 84% complete from samples SRR10168377 41 and SRR10168378 23) that shared 97% amino acid identity across the same RBD segment – Figure 1B. This result indicates a potential recombination event for nCoV-2019.

                          Jonathan Ball, a professor of molecular virology at Britain’s University of Nottingham, said that while the South China Agricultural University research was an interesting development, it was still unclear “whether or not the endangered pangolin really is the reservoir.”

                          “We would need to see all of the genetic data to get a feel for how related the human and pangolin viruses are, and also gain an understanding of how prevalent this virus is in pangolins and whether or not these were being sold in the Wuhan wet markets,” he said.

                          Dirk Pfeiffer, a professor of veterinary medicine at Hong Kong’s City University, also said the research was a long way from establishing a link between pangolins and the new coronavirus outbreak in humans.

                          “You can only draw more definitive conclusions if you compare prevalence [of the coronavirus] between different species based on representative samples, which these almost certainly are not,” he said.

                          Several scientists have cast doubt on a claim that pangolins may have helped pass the novel coronavirus along to humans.

                              TECHNICAL FOCUS: Zoonotic component of 2019-nCoV and human-animal interface

                              Increasing evidences demonstrate the link between the 2019-nCoV and other similar known coronaviruses (CoV) circulating in bats, and more specifically those of the Rhinolophus bat sub-species. These sub-species are abundant and widely present in Southern China, and across Asia, the Middle East, Africa and Europe. Recent studies indicate that more than 500 CoVs have been identified in bats in China. To be noted that serological studies conducted in rural population living close to bats natural habitat in caves revealed a 2.9% bat-CoV seroprevalence, demonstrating that humans exposure to bat-CoVs might be common.1

                              However, the route of transmission to humans at the start of this event remains unclear. Bats are rare in markets in China but hunted and sold directly to restaurants for food.2 The current most likely hypothesis is that an intermediary host animal has played a role in the transmission.

                              Both Chinese and external expert groups are working in trying to identify the animal source of this new virus. Identifying the animal source of the 2019-nCoV would help to ensure that there will be no further future similar outbreaks with the same virus and will also help understanding the initial spread of the disease in the Wuhan area. It would also increase our understanding of the virus and help us understand how these viruses jump from animals to humans. Thus, providing critical knowledge on how to protect us from future similar events. In this regard, strengthening food control and market hygiene activities in live food market will be essential to protect people from similar and other zoonotic diseases.
